Dash warnings tornado after intake intall

Hello everyone Ive got a lot of useful information from this forum over the last few years but I cannot for the life of me get this problem figured out. I've done intake manifold twice now, taken it out for other reasons as well. Never had this issue before. It's like I've got no communication with the PCM. Scan tool can't read vin so no help there. I've gone over every connection in the harness that you have to undo to get out the intake. I've checked other connections including the one by drivers left foot. Checked the bulk connector by frame rail, and several others that are down there. Was doing fuel rails for a massive fuel leak and after I get it fixed I turn to on to prime fuel. Waited about ten minutes to go do it again but this time no fuel lift pump noises only dinging and dash lights coming up. Service transmission stay in D. Service air bag system.
Service electronic braking system
Service electronic trailer brake system
Service electronic throttle control
Low fuel light on and flashing battery light flashing abs/traction control light on and tire pressure light on.

For kicks this is the fuel leak I was fixing. There was so much Diesel all over I had to rubber band my phone under the hood in various places to find where exactly was leaking.
