Can't you do a stage 1 EGR delete and just plate everything off? That bypasses the EGR so if it's failed it doesn't matter. A full delete is cheaper than a new EGR cooler for sure.
If you need your ECM reflashed with GDE tune it's $50, not $200. Also, you can pay a deposit and have them send you a new one then send your current one back upon arrival, this way there is no down time. Lastly, I hate to say it, but if you have an EGR issue your powertrain warranty won't cover...

Are you in Canada? I only ask because of your "out of warranty" comment; though I thought Canada's power train was 120k km. As for new engine warranty, usually it assumes the remainder of your warranty. I don't know what it would be if there is no more powertrain warranty on the vehicle.

That's good, I bet water evaporated and things are back to normal. I would still recommend packing those harnesses with electrical grease as a preventative measure against corrosion, that's usually the biggest long term flood damage issue.
