Knocking and running Rough

Hi everyone, my truck stalled doing 100k on the highway while pulling a small trailer.it would not start or go into neutral even after pulling the orange thing in the dash . I Had it towed to a nearby dealership where they ended up changing the reluctor for 1k. And updated all the software without asking me , they also did an oil change .When I started it at the dealer it sounded really rough and I’m worried that it’s doing damage. This is already the second motor (used 80k) . I left it there and went to see the dealership that sold it to me last year. Not sure if they’re going to help me. I’m near Montreal canada. Anyone know a knowledgeable diesel mechanic in my area ? Any idea what could be wrong with it ? Thx in advance

Sounds like a rod knock, but hopefully it's not.

It's a lever to manually shift the trans into neutral. It's behind an access panel just above the e-brake release.
