Knocking noise after startup and whining noise after repair

I recently had some work done to fix an oil leak that started after having the heads replaced under warranty. The repair included resealing the timing cover, replacing the driver's side valve cover and installation of a new fuel line kit. After getting the truck back, I noticed 2 new noises. There is a knocking noise beginning about 6 seconds after starting the truck and it lasts for only a few seconds. There is also a sporadic whining/groaning noise when accelerating and decelerating. This noise is most noticeable when decelerating from higher speeds. I've had the truck back to the dealer several times where they've been trying to fix the knocking noise and they've replaced the injection pump at least 3 times under the advisement of Engineering but the noise still persists.

I don't know if the 2 noises are related to one another but they both started after the oil leak repairs. I'm hoping someone else may know what the underlying causes are for these issues. Thanks in advance for any advice you can provide!
