Reimbursement issues

Was needing advice or past experience. We’re having problems with reimbursement. We had the AEM update and the vehicle broke down. Took it to dodge and they basically said repair would either be $1,800 or $3,500 , because they didn’t know what was wrong with it. Never mentioned anything about being covered under warranty only out of pocket . So we took vehicle to private mechanic who trouble shot it and fixed the issue for set price. We find out part would have been under warranty and sought reimbursement and are being told will not cover because dodge dealership did not work on vehicle, any advice appreciated.
