I wonder if they replaced your intake also. Could be a number of things but if it comes and goes it could be something in the driveline. Does it fluctuate with rpm or only under acceleration? I’d be suspect of soot on turbo vanes throwing it off.

My square body has a built trans wirh shift kit and 1800 stall, when it shifts between first and second it gets pretty violent when I’m in the upper rpms haha but it’ll break traction when she shifts from 1-2
I believe at one point there was a recall on the turn dial knobs. Not sure why or what issues it fixed. My assumption would be a weak connection with your transmission control module if they couldn’t connect to it

If you can find a rebuild master kit please share! I enjoy having spare motors laying around lol the only thing I would worry is if the crank is damaged that would add some cost to the rebuild as I doubt new bearings would resolve the potential scarring on the crank.
There are 3 bolts under the passenger side foot well in the exhaust system that rust and break, I would see if maybe those have failed and caused some issues. Also I would pull your def injector on the exhaust and see if it is plugged with that p20ee code being present.
