Welcome! IMO the soot should be of less concern than the coolant that the egr can potentially dump into the intake and find itself into the block/oil. If you are changing your oil at recommended intervals you should be okay. Best bet is to delete the egr and roll on with your truck!
Stage one should allow removal of egr. Unplug the two connectors On egr and see if it throws a code. If it does email jimmy and see if he can rewrite tune for you

Hell yeah! Not sure how new ones have a work around but I believe you have to bypass power gate module on 17 and newer ones to be able to access anything
