Fca is who makes warranty decisions not individual dealerships. The best thing would be to install it yourself. Then remove it if something were to happen.
The easiest way to install a bypass oil filtration system (Amsoil's is the best imo) would be to use the diagnostic port on the passenger side head for the oil supply. Or you could install an aftermarket oil cooler setup and use Amsoil's dual remote bypass system.
Your truck most likely needs the fuel filter replaced and was experiencing a low fuel pressure issue. In order to figure out what exactly was happening we need the exact code that was stored in your pcm.
The two wheels drive trucks have shocks inside the coils instead of a coil over deisgn. But luckily for you they make coils spacers to level 2wds as well. Daystar makes some, four wheel parts is a dealer for them that well be able to hook you up.

There is likely an issue causing your truck to not complete or perform regens properly. It could be an underboost issue or something else. In order to get a better idea we would need the codes that your truck is throwing.
The updates include changes to your tcm, shifting patterns and rpm. Also changes the oil algorithm for oil life. My best guess is because T6 drops viscosity faster than most other 5W-40 oils. But regardless your engine well be fine changing oil viscosity to then updated spec without any updates...
First thing we need to know, what temp are you talking about. I'm guessing coolant temperature? If that's the case your oil is probably well into the 270 range. Now there are a couple possibilities, one is the egr cooler is failing if so your coolant reservoir well be low. Two is your water pump...
Differentials should be changed every 20k if
using your vehicle for police, taxi, fleet, off-road or frequent trailer towing, per your owners manual. Now the transmission is a lifetime fluid. But I'd recommend no longer than 60k between fluid and filter changes.
