I've never heard of a dealer changing the stock tune, that's a big EPA violation. A second improved AEM recall software update/flash improved the delay for most owners, but not for all.
The delay you have is common for a stock Eco. Some have it worse than others. Some improved with the AEM emissions recall updates, and some didn't. The best fix is to get a tune. If you don't live in Califunny get a GDE tune, If you are in Califunny get an MRT tune.

When you say FCA I assume you mean Mopar. FCA has nothing to do with extended warranties, Mopar does. If you. have a Mopar contract that statement is absurd or you have a strange contract. I'm back to read your contract.
Good idea to read your warranty. If it's a Mopar warranty I'd bet the engine is covered. And, the. "FCA is denying the claim because it is the engine and they basically only cover DEF related items." is absurd.

I have not had the experience but there are plenty of cases where the engine was replaced without problems when under any engine-related warranty.
I don't think you got any water in the fuel tank as the second filler flap makes a good seal. Any water into the fill tube would exit via the weep hole above the second flap.

EGT1 Sensor is in the exhaust manifold connector, connecting the turbo. EGT2 is just after the turbo and called the DOC Inlet sensor, commonly referred to as the turbo outlet or after turbo sensor.
